Has anyone had the painted markings next to the flap handle on center console start to flake off? If so, what did you do to repair?

Not for me. 500 hours to date. For a plane as new as yours, it feels like the silk-screen was poorly done. The good news is that there are lots of options to get it printed and protected.

There are a number of Custom marking companies that will "Mark-up" a panel based on custom content. Some are non aviation (cheap). others support custom instrument panels for Homebuilts (less cheap). Search for custom panel printing in your area. Your biggest task will be freeing your panel with your favorite A&P.
